Disclaimer: I maintain the mentioned dir at Debian, so my view may be biased.

The debian/ dirs in upstream (here) and in Debian have diverged and I think the
Debian version serves other packages depending on Wireshark better and is more
up-to-date with latest Debian packaging scripts. I also have to admit that that
the Debian version is more complex.
The co-existence of the two packaging methods may cause problems while
upgrading from one scheme to the other due to the different partitioning of
files to binary packages.
In the case reported in this bug it seems that the problem is caused by the
Debian (Ubuntu) library packages present in the system.
@korrado: To build Wireshark from source please remove the binary packages
listed at:
http://packages.qa.debian.org/w/wireshark.html
@Dirk: Simply adding the Debian version to our repository may cause problems on
older dpkg-based systems, so it is not a clearly winner solution. I planned
setting up a system which back-ports Sid/testing's wireshark packages with
minimal efforts to many dpkg-based systems and after those are read I planned
suggesting the removal of the debian/ dir.
Unfortunately the back-ports are not ready yet. :-\
