Yes, but....

I have an Ubuntu 16.04 VM, and it has:

	ubu16-04$ cat /etc/issue
	Ubuntu 16.04.3 LTS \n \l

	ubu16-04$ cat /etc/lsb_release
	cat: /etc/lsb_release: No such file or directory
	ubu16-04$ cat /etc/lsb-release
	DISTRIB_ID=Ubuntu
	DISTRIB_RELEASE=16.04
	DISTRIB_CODENAME=xenial
	DISTRIB_DESCRIPTION="Ubuntu 16.04.3 LTS"

and I'm not having this problem.

dpkg -l flex prints

	Desired=Unknown/Install/Remove/Purge/Hold
	| Status=Not/Inst/Conf-files/Unpacked/halF-conf/Half-inst/trig-aWait/Trig-pend
	|/ Err?=(none)/Reinst-required (Status,Err: uppercase=bad)
	||/ Name           Version      Architecture Description

	ii  flex           2.6.0-11     amd64        fast lexical analyzer generator

What does it print on your machine?  Perhaps you have a different version of Flex (I just did an update on the machine before doing the build).

If not, what happens if you do "make distclean" and reconfigure?
