You make distclean the same problem will be reproduced during the build process

Unfortunately the latest cygwin version of flex causes some problems when building from Windows Wireshark 1.0 source.

You can either follow the suggestions in the above referenced comment or
download the latest development Wireshark SVN (which has a correction for this problem).
