Do you mean that the packets you're capturing don't have any 802.1q headers, and just look like regular Ethernet packets?

If so, on what operating system are you capturing, and are you capturing on an OS device corresponding to the physical interface, or on a pseudo-device for that VLAN? On at least some OSes, if a machine is on a VLAN, there will be a network interface device for the physical interface plugged into the network in question and a network interface device that's connected to the rest of the networking stack, and, on the latter device, the packets will have the VLAN headers stripped off.
