... And by your question I'm assume you meant the default directory that
Ethereal sets the File open dialog to in "File->Open", since that's the
only behavior that's changed recently.
As far as I know there's never been a way to set a "default" folder for
capture files to be saved to, and when you click on the "File" button in
the "Capture Options dialog", the behavior hasn't changed: If you've
never opened a capture file since you started Ethereal, it defaults to
the "Start In" or "Target" directory in the shortcut. If you've already
opened a file since Ethereal was started, it defaults to the directory
that the most recent file was opened in.
Or am I misunderstanding the question?

There's actually a preference now. The default behavior is to have it
"remember" which directory you last opened Note that changing the
working directory in the shortcut before may have caused SNMP not to
work properly.
