I agree entirely with the fact that the current menu arrangement is unusual.
I can speak from the viewpoint of a Windows user.
The expected arrangement would indeed be File/Edit/Capture/Tools/Help.
I also support the other modifications you suggested.
Personally, i would even get a step further and eliminate the Capture item
from top level, putting it as the first entry in File (-> File/Start
capture...).
Of course some would argue that this is the most important function, and so
it deserves an item of its own. But its counter-intuitive.
Most people i know (only Windows-users however), instinctively open the
File-menu when opening an application the first time, as it is where they
expect the "New Document" functionality.
Note that having Capture removed from the top level menu is not a problem
when we have a toolbar, since of cource "Start capture" would still be
directly accessible as the first toolbar icon (i suggest).
